I have quite a few Autograph and Pieceworks Cards (mostly Buffy and Angel) which I had in the soft cover sleeves which were then put into the hardback sleeves. But I have noticed that a few of the soft cover sleeves have cracked into pieces and fallen apart inside the hard sleeves while the hard sleeves have gone yellow.
I know that there are the 9 card sleeves that people keep their cards in but I've found that when the folder/binder is closed and the sleeves aren't positioned a certain way that the metal rings leave indents in them.
What is the best way to protect Trading Cards?

Best way to store cards are in the large binders with the angle rings. Unlike the 3 ring binders with oval shape it keeps the pages straight and doesn't leave that indenting mark you stated.
Most dealers would probably seal the cards away in single screw down cases for like autograph cards and pieceworks. You can leave the soft plastic sleeves on those or the card can be sleeveless.
Also if your cards or warping, then they are not being stored in room temperature or its a lot of moisture. Also don't expose to direct sunlight. This would leave to yellowing, especially with plastic. Like some action figures you see still sealed in plastic.
I have pretty much the master set of the charmed series released by inkworks in their original binders stored on the shelf of my closet. I keep the uncut card sheet in front and when you open the binder I have the wrappers, sell sheet with folded card box followed by autos pieceworks box loaders chase and reg cards.
